To find out the solution, I monitored the server using FileMonitor, and traced the Inetinfo service start up. The service was failing after checking the RSA machinekeys under application data for all users. I deleted the machine keys, reinstalled IIS and everything worked.
Why a generic process like IIS is dependant on RSA keys under the All users document folder? Don't know, but it's relying on it!
